My apneas in a home sleep study were 37-38 events per hour. I have a new Bipap with a nasal pillow (only type of mask that I can tolerate) within the last week. Last night it registered 44 events per hour with the machine.
How is this possible?

Little info to go on. Generally Bipap machines operate with higher pressures. What is your pressure? If you are not experiencing central apneas, then the pressure settings may be wrong or the mask the wrong type for your needs...

If your BiPAP is not set correctly, it could hyperventilate you (make you breathe too much) and send your CO2 level too low. This can then cause central events (induced Cheyenne-Stokes respiration). I hope you had a sleep study with the BiPAP on, and when you did so you should also have had your CO2 level monitored to make sure it was OK. What are your pressures?
